Agent J travels in time to M.I.B.'s early days in 1969 to stop an alien from assassinating his friend Agent K and changing history.

Four years after the alien-seeking agents Jay and Kay averted an intergalactic disaster, Kay has returned to the comforts of civilian life while Jay has taken over his former partner's role as the most annoyingly efficient employee of the unofficial government agency that regulates all things alien on Earth. While investigating a seemingly routine alien-on-alien crime, Jay uncovers a diabolical plot masterminded by Serleena, an evil monster disguised as a sexy lingerie model, and her two-headed, half-witted accomplice, Scrad/Charlie. When Serleena takes the entire MIB building hostage, Jay can only turn to the retired Kay, whose expertise represents the universe's last best hope to avert ultimate destruction.

Agent J learns about Serleena, a shapeshifting alien, who is searching for the Light of Zartha on Earth. He seeks help from his now-retired former partner, Agent K, to find the Light before Serleena.

This film centres on Agent J trying to find and recruit Agent K back into the organization because only K knows how to deal with the latest threat to Earth's security. Now, the problem is that restoring that knowledge requires returning the memories J wiped from K's mind at the end of the previous film.
